What you described is probably due to the 4th and 5th gear synchromesh failing. A "used" transmission with labor to install will be cost you about $3K - just as you estimated. However, a rebuilt gearbox is about $5K and probably a better long term investment depending upon how many miles are on the car you're considering. See link below:

Add on top of the cost of parts the cost of labor to remove and replace the transmission which will be about another $1.5K. It's advisable to replace the clutch and bleed the slave cylinder when doing this job.
