It has more to do with volumetric efficiency and frequency tuning.
Just because more air is available due to open stacks doesn't mean it is the most efficient method for the engine to take advantage of it. For similar reasons, engines have exhaust manifolds and exhaust systems designed to take advantage of volumetric efficiency and frequency tuning. Like running open throttle bodies, running open headers (or none at all) results in a decrease in performance.
