Bringing in car for warrantee work, question about "mods"

I bought a 2009 M3 about a month ago and it has about 40k on it. It's a MT and I removed the spring and added the ebay clutch stop. I'm hoping they don't make a big deal over it. Do you think they will?
The reasons I'm bringing it in
-it seems like there is hesitation under 3k RPM (I'm aware of supposed low torque, but it seemed quicker when I first bought it). spark plugs were changed at 30k
-I know the gearbox is notchy, but I occasionally feel/hear a metal clank if I don't "shift perfectly" (meaning gently nudge it into 2nd)
-will they do the 240e update (if not, how can I "convince" them)
Before anyone says I have read a lot about some of these issues but I paid a nice chunk of change for this car and it's under warrantee so I figure "why not get it checked". Thanks for any feedback!

Don't worry about the clutch stop.

If they don't see any faults they will probably say the hesitation you feel is normal.

I have taken mine in a few times for the second gear issues and they say its normal operation.

No need to worry about it, it's likely the dealer will not even notice.
