So I got my car checked out at the dealership yesterday. Turns out it was a sheared off differential bolt. That explains the clunking noise; the diff was shifting back and forth when the car would speed up/slow down. It is all fixed now so I'm happy. Has this happened to anyone else before? I feel like if I pay this much for a car, something this absurd shouldn't happen, especially 6000 miles in lol...

It's probably not a bad thing that the diff bolts are the weak link in the system. It's easier to replace them than a lot of other parts that could fail if over-stressed.
I wonder about my drivetrain, as well. My daily commute is pretty short, and I've had to merge quickly into rush hour traffic on a regular basis. I wouldn't be surprised if the cold engine bucking has caused some bolts to weaken. I'll have to get it on a lift and check it out. Does anyone know if a broken diff bolt will be obvious or do you have to put some leverage on it to detect a problem?

it's only between 1st and 2nd. also like you have mentioned it's not grinding noise. I have driven 6 speed gallardo(S) and they make it even louder. NO biggie. keep rowing.

Didnt mess with subframe yet, my diff mounts are derlin and yes the NVH is VERY noticable even over supercharger/loud exhaust. Its the pitch of the whine that makes it annoying, kinda cuts through everything. Iv lived with it for over 2 years but you always know its there, id go a different route if had to do over again or if I ever pull the rear end out of my car again.
