Many people do this, including myself. Alex over at alpinesales is very affordable and can do it remotely. He is pretty busy but will work with you to schedule an appointment. But the GTS flash was a no brained for me. It changes a few things in terms of software/function. Alex has the full list of changes on his site. In terms of "can your not GTS trans handle the GTS software changes?" I can't say yes (because I don't know if there are any mechanical changes) but I have not had any issues. I have not heard of any issues from other members. (So far)
In other words you'll be fine. Just make sure your read the literature.
