I would look at the diff bushings/bolts. I had a bushing rip on my car and then subsequently a bolt break, and it wreaked havoc on my subframe even after only about 5 miles of driving it home after I heard some nasty noises.
Currently in the process of swapping in an entire new subframe after one of the diff mounting points got oval-ed out. If you're noticing that clunking noise is happening when you get on and off the throttle, this could well be a culprit, so it's worth checking out.
Also, if it is indeed your subframe bushings, why not just replace with stock if you're planning on selling the car?
