Still! If it were me--i would at least have a conversation with them about it.
I would try and see if you can get more room by tilting the engine back by removing the transmission crossmember. It'd help with the plenum removed. I think you can get by with just a simple exhaust drop, driveshaft removed, heatshields removed, reinforcement plate removed, plenum removed, and see if you can tilt to get clearance.
At any rate, I'm glad you found the issue and reported your findings.
