Alright Everyone the final update!
The car is fixed and runs great.
My solution to my problem ended up being a "new" transmission. My indie shop installed a low mileage used one, and wow what a difference.
It is way smoother driving around town, its quieter (you were able to hear my transmission), and shifts fantastic. Feels like I have a new car.
Sadly to anyone who reads this, it seems the antidote is a new tranny, at least for me anyways. Luckily, you can find DCTs for relatively cheap, and installing is a breeze. It cost roughly 5k to do everything, which would of been cheaper if I purchased some of stuff on my own, like fluid, filters, gaskets, etc. The dealer is paying, so cost doesn't matter to much to me.
