Luckily I bought the car with 2 years all inclusive warranty and they are offering to put a brand new engine into it free of cost.
My questions are
What will this do to the value of my car?
and
Am I better off handing it back to them and looking to buy another used E92 M3. (This may not be an option)
Thanks

You've got the best thing that happened to your car.
A remanufactured motor direct from BMW is worth more than the car alone considering you have a 2008.
Take the motor, and move on. You don't know how many people wished they had warranty or a brand new motor.
