The risks are more about the shop being careless than anything else. As long as they torque things properly, use the assembly lube where appropriate, make sure not to damage crank or bearing surfaces as they’re putting things back together, it should be fine (assuming your crank isn’t actually damaged yet).
I don’t know how much I trust your run of the mil shop to not take shortcuts.
