I have followed all the rod bearing threads and have not seen much to indicate trashed main bearings. I don't think main bearings are subjected to the same force as rod bearings since the rods move up and down and the crank stays in place. I think Gintani took apart a motor and Malek took apart a motor and found one or more bad main bearings. But those are the only two I am aware of and there are probably a couple of thousand supercharger kits running around on these motors. Many of those kits run more than 4.5 psi boost.

Building an engine is ideal, but very expensive. I would not do it unless it was necessary and I don't think it is necessary. I have changed the rod bearings on my motor and would not hesitate to add a supercharger kit next year when I will have about 75k miles, if I have the money for a used kit.
