I downloaded Photomatix (Mac version). When I click on Generate HDR, tt says that I need at least two images to do the HDR...

i think its batch single files click convert raw into hdr.

Ive read that its better to take 3-5 images in bracket mode though from the two pictures it looked less noisy.

Are you using one supported file format raw file? I've been using that program for a long time and mainly use 1 raw only. Just drag and drop the raw into the program et voila.

I usually ( haven't been doing it to long) take it back into Ps and use my original's and layer mask them and go over with a 30 percent opacity fix those spots (brings the original image back 30% with each pass) until its fixed then combine.

To get back to the OP's question, you can skip the New Adjustment Layer step and just adjust the image's saturation to zero (or whatever), then use the history brush to bring back the color where you want it. Conversely, you can ramp up the saturation and then use the history brush to bring the surrounding color levels back to normal.
