Thanks for this great idea, I'm going to do the same thing. I was thinking this method might work but you beat me too it!

Are you saying that you used the M5 boot as well, leaving the stock M3 knob and boot intact? Do you have any pics?

You have to use the plastic M3 trim ring (from the M3 boot) located at the base of the leather. It is necessary b/c the M5 piece is larger and shaped differently. The M3 piece clips into the console. That ring is the only part from the M3 setup I used. You can see the 4 clips from it protruding through the slits I cut in the leather. I folded the excess leather under the ring and snapped the knob in place. If you want to see the installed pic, I'll take a couple when I get home tonight.

Here's mine... installed it a couple days ago.

Thankfully there is enough leather to use the M5 boot however the seams don't match the M3 base well(had to stretch and compress the leather a bit to make it fit the M3 ring correctly). Had a scare moment where I superglued the new knob to my finger(had a tiny bit of Superglue Gel residue on a finger, found out when I picked up the knob, didn't do any damage thankfully) but got the little bit of residue off with some cooking oil. Turned out nice: I do miss the extra height the stocker had though. The BMW console kind of gets in the way now on shifting... I'll compensate I'm sure over time. Shifts feel better. Pretty easy mod.
