I had the same issue with the SMG my E46 and it was the "detent spring" or "compression spring" that needed to be replaced.

Its not a ploy when you "relearn" the clutches, its takes time, and roughly 1000 miles. Its detecting how much pressure and where to apply it. Same process when you swap clutches. I doubt they did that, but a reset forces it to adjust to varying levels of clutch wear

Update
Well, the 1,000 miles did rectify the issue that I was having, but now there are other problems. The car hesitates and bucks at certain rpm's and gear selections, and the other day, I received an error message, saying that limited gear selections were available, and it would not go into fifth gear at all. Unfortunately, when I restarted the car, the message had gone away, and didn't come back. If it had stayed, I could have taken it to the dealer for them to read the error code, and hopefully rectify the problem. Now I still have a broken car.
