4 wheel alignment on a 2008 M3 sedan

Is there such a thing as a four wheel alignment on the 2008 E90 M3 and is it covered under the 4 year free maintenance plan?

Yes, but it's not covered by BMW after initial 2K (i Think) adjustment period. If the car is lowered, you'll probably need a camber kit for the front which I just need after installing the RD springs.

You shouldn't need a camber kit after only a 1" or less drop. Why did you need it?

My wife ran over a pothole and popped the rear tire. She wants to do an alignment after this incident.

you don't need camber plates for a a 1" drop but you should definitely get an alignment. Especially considering the cars are often misaligned from the factory.
