I've had similar noises and have finally found what appears to be a solution (haven't had window rattles for over 2 months). You need to completely clean and lube the seals and flocking. Use a mix of warm water and dish soap to clean the seals and flocking. Once everything dries, apply Carbaflo (you can get it at the dealer - its like $50 a tube) to the seals and flocking.
