According to the Magnuson-Moss Warranty Act, the dealership has to prove that the aftermarket modification caused or helped cause the failure. However, it may not be hard to make that conclusion if you have any powertrain problems... If it's body/suspension/interior related, though, then the supercharger should not have any affect on your warranty.
