Well, your drivetrain warranty will be voided, but not the entire warranty. Any mods you do must be responsible for the part of the car that failed. i.e., if you supercharge your car and a few days later your power window stops working...well, SC had nothing to do with that, so they should fix it.
That is how it worked with my Mustang. Granted Ford and BMW are different companies, but I believe they fall under the same consumer protection laws in the US.
