It sounds like you are hearing the BMW 6MT "clunk". If that's what you mean, that is normal. Happens when disengaging the clutch.
Search "How a Manual Transmission works" on the internet (not here), and try to find a few sites that explain how it works exactly. Some will provide animations which help clarify the functionality. That should answer your basics questions.
