This assumes you would use a new shift knob too, either ZHP or LeatherZ-ZHP or whatever. Boot skins without frames cost a lot less than complete boots. And, they terminate with a neck so it's a little cleaner than if you just cut and zip tie the stock boot.
I can't imagine any scenario where I'd want to go back to stock, but if this is a concern, I'd follow Jon's recommendation.
